Integrating with Buffer would be my preference (rather than HootSuite replicating Buffer functionality) because many of us use more than one social media client (i.e. they all have their strengths and weaknesses, and theres no one size fits all), so to be able to do updates from HootSuite into Buffer would be better, because my existing Buffer gets added to from multiple places, including when I'm reading my RSS feeds via Feedly or sometimes directly on the Twitter site (Buffer has neat add-on/extension for this). So ... best for the right hand to know what the left hand is doing ... so having the once central 'master Buffer' that various apps (including HootSuite0 can add to, would allow optimal co-ordination of tweets.

Yes, the lack of popup notifications in HootSuite is why I don't use it (and instead use TweetDeck). HootSuite tabs get lost amongst the many other app tabs and 'out of sight out of mind' means I can miss opportunities to interact (in a timely manner) with someone who @ mentions or DMs me/us. Growl support would be great, especially if the types of notifications are highly customisable, as they are in TweetDeck.
